Well if you are talking about an 13b out of a GSL-SE, you either will have to do a carb conversion or obtain the ecu & harness to start off. If you are talking about a 13b from a FC you will need the above & a front cover from the early 13b for mounting reasons.

If just trying to move from a carb to EFI you don't need to swap the motor. There are are some great ways to do this. If you are set on the S5 swap get an oil pan & front cover from a S3 13b for the mounting. You will need to get the ECU & harness or make a harness for the control. You could also go with an aftermarket ECU to handle the control.
As far as ditching the carb in favor of EFI on the 12a here you go:

All you need with this is an IDA style manifold & an ECU

All you would need is a Holley style manifold & an ECU

You could use your tranny, it should be fine at moderate power levels. I see you already know the 12 header will not fit on the 13b. Hopefully this helps a little.

You could do 13b with the EGI from the S3.

The front cover on the early model cars are where the mounts are & the mounts are on the oil pan & motor for the S5. That's why I was saying get the front cover & oil pan from the S3 13b.
